  1. I don't think you want to stop using vitamins.  The problem is that instead of using vitamins on every stat, which some people who are newer to the game do, you want to focus on 2 or 3 stats (usually) depending what the pokemon's purpose on your team is.

I could write a very long-winded explanation of earned values (ev's) and individual values (iv's), but for the purpose of answering your question, I'll try to keep it simple.  Anytime you train a pokemon, there are 510 (508 in practice) ev's that you can allocate towards a pokemons stats.  However, there are only 252 ev's you can use towards a particular stat (like attack).  Vitamins are worth 10 ev's a piece and you can use a maximum of 10 on a particular stat, which leaves up to 152 ev's you have to earn some other way.

That is where battling wild pokemon comes in.  Every single pokemon in the game has a certain number of ev's you earn from defeating a wild on in battle (or by way of the trainers that will challenge you in the course of completing the story, which includes gym leaders, but not the trainers you would fight in the battle tower or using wifi).

There is also a condition that doubles the amount of ev's you earn.  If you haven't heard of it, it's called pokerus.  Aside from pokerus, there are also a few items that will earn you more ev's than you would ordinarily get.

The bottom line is this, for every 4 ev's you earn, it will earn you at least 1 point at level 100.  There are situations where you may earn "bonus" points depending on the a pokemon's iv's and how many ev's you have used, but that is a more difficult concept and I've probably already made this too difficult as it is.

  2. Either level up by getting rare candies or training, or catch Pokerus from a wild pokemon or cheats.

  3. Speed: battle a lot of Starly's, Zubats, etc.

    Sp. Defense: things like Tentacools
