Torpedoes do the job, and so do air-dropped bombs.  Although you need a direct hit, and often more than one, they are not really that hard to sink.  That's why we don't have battleships anymore.  A modern navy is based on aircraft carriers, protected by their own aircraft, along with a fleet of destroyers, submarines and minesweepers.
