  1. Amtrak definitely goes into Penn Station from Philadelphia.  I've done it many times, but not from the airport.  Driving will take you about 2 hours, I think.

  2. well the amtrak from PHL to newark, NJ (penn station) takes about 55 minutes and its a very comfortable ride, although im not sure if it goes to NY as well

but if it doesn't you can take the PATH train from newark to new york and that takes about 30-45 minutes

so total travel time is about an hour and a half, maybe a little longer

  3. There's a train from the airport to 30th Street station where the Amtrak lines are in Center City, Philly...it's the R-1 Regional line, and it takes about 30 minutes to get back from the airport.  A cab back from the airport to 30th Street (if you have a lot of luggage and don't feel like dealing with the train) should run about $25-30 without the tip, but it should only take about 10-15 minutes.

Once in 30th Street, you have some options.  You can take the R-7 Regional line up to Trenton.  This line is about an hour long or so, and I guess it costs about $10 (it's been awhile).  In Trenton, NJ, you'll hop onto an NJ Transit transfer for the rest of the trip up to Penn Station in New York.  This is about another hour, maybe an hour and a half.  I think the whole thing costs like $30 round trip?  Again...it's been awhile.

You could also take an Amtrak line directly up.  I once took an Amtrak up, and it cost about $60 (don't remember what day or time it was though) and it only stopped once in Trenton.  I think that trip was a little under 2 hours.  There's also the Acela Business class, but that's $$$.  If you can swing it, I think it's about an hour ride, maybe a little more.

From 30th Street Station, you could also take one of the Mega Buses.  I don't know much about them other than they're cheap and a little quicker than the train.  Lots of my friends swear by this route though.  I do believe you have to book a reservation though, and I think the earlier it is, the cheaper it is (like $9-trip cheap apparently).

All of this assumes you don't want to drive though.  It should take about 2 hours, but I don't know anything about driving around once up there.
