The GO bus doesn't go to Waterloo at present. You would need to catch a Greyhound bus from the Toronto bus terminal at Dundas and Bay to Kitchener, then take a cab or city bus to the Waterloo campus. Round trip is $43.70, or $27.30 if you qualify for the student fare.
