My advice is to go through a source you trust.  Many of the "discount" sites are discount in name only.  If you find the lowest fare on that site and then go to the airline's site and book directly you will generally get the lowest price since you won't pay service fees.  You will then be able to deal directly with the airline in the event that there are problems instead of having to go through the booking site, which your airline would consider your travel agent.
