If you killed them all (made them faint) then there is no other way to catch them again in the same saved game. You have to start all over again to catch them. Just like a wild Pokemon, they won't come back.

theres no way to catch them if defeated all legendary pokemon are a one time catch if you deafeat them and save the game theres normaly no way to get them except by starting a new game or obtaining them via trade gts trade or cheat codes if you accidenly defeat a leagenary pokemon turn off your ds and start again(i recommend saving the game next to where the pokemon is located(this excludes latios latias mesprit suicune entei and raicou) this is also useful if you want to get legendary pokemon shiny(which is still a pain in the *** to obtain shiny)
