I'd first use a Mr. Clean Magic Eraser.  It won't harm your tub or your hands.  If that doesn't work (I'd be surprised if it doesn't) try Barkeepers Friend - it's a cleanser like Comet.  You can find it next to the Comet at just about any store.

I have tough stains in toilet/tub due to the water - turns dark gold to brown.  I have been using MURIATIC ACID.  Now I am sure someone will say this is way to toxic - but it does work. Muriatic acid is used to clean swimming pools.  You can purchase this in 1 gal containers at Home Depot. I unscrew the cap and then puncture a few tiny holes in the covering - I then sprinkle this where ever the stains are. Once this is done FUMES will start - so suggest leave area for a few minutes until it disapates.  It works wonders - oh also do not allow it to get on your skin.  Ouch!

Soft Scrub, Vanish, Scrubbing Bubbles, Comet, Fantastic, Ajax, Vani-Sol, Dial, Rubbermaid, Simple Green, Misty, Clorox, or Lysol products.  

I like Simple Green.  It works but it's not bad for the environment.  These are all bathroom cleaners so you may need to go with BAM! that gets tough stains out of the Tiles, Tubs, Shower Doors, Sinks.  Thats the song from the commercial.

If it's limestone, rust, calcium, get CLR it's a bit expensive, but the dollar store has a knock off brand that's a buck! It works too. My tub had red and orange stains around the caulk and sides, and it came off. Use a cleaner that has bleach or something a bit abrasive like Comet or baking soda should do the trick. Always test in an inconspicuous area first!
