How to use trunk wiring harness in 03 jetta?

Question

I noticed my jetta has a wiring harness in the trunk. Can i use that to hook up my aftermarket amp and sub?

You should not use the wiring harness in the trunk.  I am guessing that you are refering to the wiring harness going to the amp for your Monsoon system.  

With any aftermarket amp and sub you are going to need much more power then what a stock amp is going to provide.  That means to get the power you are going to need larger wire to deliver that power.  

You should go and get a wiring kit that can handle the amount of power your amp needs.  Then just run the wire from the battery back to your trunk.  You will also need to run a few other wires as well.

If you keep the stock deck then you may be able to use the wires in the back to hook up a Line Out converter.  That will connect to some speaker wires and give you an RCA output that will connect to your amp.
