  1. You can stay at just about any hotel downtown.  Not only will you be within waking distance of the Eaton Centre, but you can also go underground to the concourse level where there are many other stores typically found in malls (Gap, Aldo, United Colours of Benneton, etc.) and great niche stores and restaurants.

To get to know the city, you can walk to the mall via the concourse level as there is an entrance to the mall underground, and then you can walk back to your hotel above ground and see what the city has to offer.

  2. The Pantages Hotel.  I got a 800 sq feet suite for $140...it's pretty much right in  front of Eaton Centre.  There are no hotels near Yorkdale and none near Vaughn Mills.

You make living an hour away from Toronto sound like it's a long distance away.  Why not just drive to Yorkdale for a day and go back home?

I live in the west end of Toronto and drive to the east end everyday for work.  30 minutes with no traffic, an hour with traffic...an hour drive isn't a big deal.
