I am flying from Lima to Buenos Aires with a stop over in Santiago, Chile - do I have to pay the 100$ fee?

If you enter the country through customs yes. If it's only a stop (transit) then no. The reciprocal fee is only paid when you go through customs and enter the country, the booth where you pay it is just a few metres away from customs. If you're in transit you will be directed straight to your gate and not go through customs.
