Your best bet is to board Amtrak in Indianapolis.  Take train 851, the Hoosier State, to Chicago.  Then train 30, the Capitol Limited, to Pittsburgh; train 42, the Pennsylvanian, to Philadelphia; and connect with Regional service on the Northeast Corridor, train 94, to New Haven.  Total travel time on the train is about 36 hrs, 45 min, cost $98.

    An alternate is to take train 50, the Cardinal, to Washington, DC, then train 66 (Regional service) to New Haven.  Travel time is 29 hours, cost $164.  Shorter time, only one connection, more expensive.  The Cardinal only runs Tuesday, Thursday and Saturday, however, and is scheduled to depart Indianapolis at 11:59pm.

    You'll have to find your own way to Indianapolis and from New Haven.  You could also take various trains through to Hartford and backtrack, but it's probably more effort than it's worth. From New Haven, you could take Shuttle 490, adding another $10 and 4 1/2 hrs to the journey if you take the Chicago-Pittsburgh-Philadelphia routing, or Shuttle 494 for $15 extra and an hour extra time if you go via Washington, but that last one depends on a close connection in NHV.
