I am going to Thuringia but will be in Frankfurt first?

What would you recommend doing inbetween the time my plain arrives until the train leaves some 3 hours later, what can I do in that short time and be back in time for the train?

Honestly three hours is not much time to get a lot seen or accomplished, I would suggest you either stay in Frankfurt longer and take a later train if you can OR see if their is an earlier train you can take so you are not waiting long.

There would be too much time wasted going into the city to just have to turn around back to the train station.

I suppose it is a choice you now have to make. Stay longer or try for an earlier train. IMO
