He doesn't He dies, but because, as he dies, stabs Jones' heart, Turner becomes the captain of the Flying Dutchman

In the fighting scene between the Flying Dutchman and the Black Pearl, when Davy Jones stabbed Will Turner, they decided to cut out his heart to make him the captain of the Flying Dutchman. Before that, they stabbed Davy Jones's heart so that he would die.

Therefore making Will Turner the captain of  the Flying Dutchman.
