depending on your specs  but yeah you Can run the 6/9 on one channel and the subs on the other but really should have a separate 2 channel amp and bridge your subs and your 6/9 only to the 4ch amp all for better quality

If you only have 1 pair of 6x9's, then Yes.  You run channel 1 and 2 to your 2 6x9's and channel 3 and 4 you bridge together and run it as one channel to the sub
