I have a freckle with a black dot in it that's raised from skin level, any suggestions as to why?

That sounds more like a mole than a freckle.  Freckles are always flat, but moles can be raised up or even grow hair.

You probably don't have to worry about that mole unless it suddenly changes size and color or bleeds easily.  If you have any concerns about it, ask your doctor.
