I have more Pain after Short Runs (3 miles or less) than after longer runs (5 miles+).

Primarily it is shin pain and calf pain while the rest of my legs and feet seem to be unaffected, regardless of run length/time.

    it means youre a distance runner. but shin pain isnt good! you do need to rest your shins. try taking a break from running a bit. if youre really serious about running though...try cross training. like swimming, biking, yoga...

It is possible that you change your form for your shorter runs, or you over-stride due to the shorter distance.  As a collegiate athlete, I notice that I don't quite feel loose from a shorter run.  Perhaps you just aren't loosening up enough when you finish a run.  I also have shin splints and calf pain from time to time.  I've found that the best thing to do is to stretch and ice.  And most importantly, stay hydrated, that is the key to all running issues, after all.
