I had the same problem back when I still had my braces. The wax worked occasionally but if it still doesn't work but for me it usually went away after a day or two. You can also tell your dentist and he can advise you on what would work best.

If putting on a bunch of wax doesn't work, just give it some time. Mine stopped bothering me after just a day or so. Your cheeks will get used to them.  Also get some Orajel to num and heal the sores in your mouth.
