SUBMARINE

A ship sails. Does a submarine sail? I’m quite sure that the submarine doesn’t swim. Does it simply go?

DRIVING

A navigator doesn’t drive the boat. He ___ the boat (to move it from place to place). What about a submarine?

in your first context, a sub "sails" like any other ship.  in the second it's "navigates".  to move from place to place is to "maneuver".  the unit of time a sub stays at sea is called a "patrol".

A submarine 'sails' just like a ship (also without sails).

A navigator navigates the boat or ship (he's in charge of navigation). If you're talking about what the skipper/master of the vessel does he 'drives' the ship, 'skippers' the boat from place to place. So, as a submarine is defined as a ship the Master/Captain will 'drive' it from place to place.

Skippering, captaining, or piloting the vessel are all terms for for being at the helm.  I guess I would say a sub "motors" or is simply under way, but you're right- not sailing.
