Do you mean SFO the airport or San Francisco the city?

From SFO the airport, take BART to "Richmond" station.  It's a long ride and you'll have to change trains.  Leave about 90 minutes for this.

From San Francisco, you can either take BART as above, or Amtrak runs some shuttle buses from several areas of downtown San Francisco (including the Caltrain station), which take you to Emeryville.  The Amtrak schedule will include these buses.

Either way the train you want is the San Joaquin and here is the schedule

Do not try to transfer in Berkeley. There are BART and Amtrak stations in Berkeley, but they are miles apart.

The fare will be around $30.  The trip takes around 4 hours or a bit less.

You will have to take BART from SFO to Berkeley.  From Berkeley you can switch to Amtrak.
