Since The Prince Charles, Prince of Wales is heir to the throne and future King of the United Kingdom, he will usually act on behalf of the Queen at many ceremonies and nation events. Whenever a royal family member is attending a royal ceremony or event, they are there to represent the Queen, and whenever they make a public speech, it is always "on behalf of the Queen." The royal family is there to support the Queen, and help her carry out her royal duties such as royal visits and award ceremonies.

Prince Charles has taken on a greater share of his mother's responsibilities as monarch as she ages.  He often conducts investitures, where people are awarded various honours, and yes, this includes knighthoods.  He is standing in the stead of the monarch, his mother, on these occasions, and as such carries her authority to invest the recipients with these awards.
