It is highly unlikely that two surface roots are major roots and that their loss will kill the tree or even set it back. Surface roots are often more for stability than nutrition.

It could if they're major roots for the tree. This is actually a method of killing a tree. It's called root girdling.

Go ahead, it will force the tree to root deeper like it should and make for a healthier tree.

No, it most certainly will not.  That is a common practice in horticulture.  Pencil size roots can sometimes be used to produce more trees.
