I have a solid black cat named Midnight.  Very affectionate.

For a pirate ship, I would use Bloody Skull.

Other possibilities:  Grim Reaper, Bad Tidings, Dark Star

Marauder, Avenger, Intrepid, Dauntless, Despoiler, Fury, Outlaw, Defiant, Rebellion.  Something like that.  Get rid of the midnight bit.

If you're really set on Midnight, i guess you could go with something like

What about the midnight madien.  Ships, especially in earlier centuries when pirates were more common, were generally given a female name, but not always.  The midnight would provide the fierce sound with a graceful end

Other suggestion would be: Deianira which is a Greek name that means: Husband slayer; destroyer, which seems kind of appropriate for a pirate ship.
