If we consider some intelligent being like human as observer it(human body) further consists of different parts at atomic level each part consisting of different inertial frame.

An observer can be a person observing a phenomenon or a device taking a measurement.  In effect, special relativity just states that when someone measures something about the universe, the result can vary depending on how fast he or she is moving.  It's true that the human body is comprised of a bunch of atoms, each of which is in a different reference frame.  However, the speed at which atoms are floating around in your body is insignificant compared to the near-light speeds needed to see relativistic effects.  The relatively minor, random motion of the atoms just creates thermal noise, and it's the average velocity of all the particles in your body that defines your reference frame.
