it was the auto pilot and gopher they didn't want the axiom to go back to earth, that's why eve didn't have the plant anymore becuse gopher took it from her when she was shut down and then gopher put the plant in the pod and was trying to get rid of it and sent Wall-E with it!!! and since gopher took the plant from eve the captain and auto thought something was wrong with eve because she didn't have the plant!
