Yes, but if there is a legal reason that you are doing this, then to establish the author's identity beyond a shadow of doubt it would be necessary to take the unopened letter to whomever is going to do the print analysis.  In this way, if one set of prints is found upon the contents of the unopened envelope (the envelope itself is nearly useless, as innumerable hands may have touched it), then it stands to reason that those fingerprints must belong to the letter's author.

    Once you open the envelope, you may still be reasonably sure that the prints on it that are not yours are the author's, but in court, that evidence is much more circumstantial.

Sometimes.  You can also sometimes find fingerprints of paper manufacturers, and anyone else that may have handled it.  On the other hand, not every contact leaves a readable fingerprint.  The vast majority of latent prints are smudged beyond use because people do not tend to hold still and roll their fingers over surfaces.
