The only bus I can find is below:

Suggest you go to Bari Rail station & get train to Rome. Single fare 41.80 euro

You do not have to go to Rome to get to San Giovanni Rotondo from Bari. Go to Foggia.

If memory serves me correctly, San Giovanni Rotondo is east Foggia near Mount Gargano. There are no main roads into that area. Every road west of Manfredonia is a coastal narrow two lane. If there is bus service it will probably come out of Foggia. I know that there is train service from Bari to Foggia or maybe even Manfredonia/Mattinata. When visiting cousins in Vieste (east of San Giovanni Rotondo)and Bari on the Adriatic, I have seen bus service to/from Foggia. Recommend that you take the train from Bari to Foggia then the SITA bus to San Giovanni Rotondo.
