I'd take a look at Ocean Park Inn in Pacific Beach.  They are located on the beach in a great area and they have complimentary breakfast.  I think they may also have shuttles to places around San Diego within a certain distance.  Here's their website:  http://www.oceanparkinn.com/

We like to stay at the Dana Inn on Mission Bay.  (note that it is on Mission Bay, but it is within walking distance of Mission Beach)  Their website is www.thedana.com   It has a private marina where you can rent bicycles, paddle boats, aqua cycles (bikes w/big inflatable wheels that you use in the water!), kayaks, and wave runners.  They have a continental breakfast in the casual restaurant onsite.  Seaforth Landing is right across the street if you want to do some sport fishing.  The hotel usually has packages that include Sea World tickets.

They offer shuttles to both the airport and Sea World (although you can walk along the path along the bay to Sea World if you don't feel like waiting for the shuttle.  It's about a 15 minute walk.)
