Is there any alternatives to commuting to Jersey City from Clark, NJ, other than NJ Transit?

That would be one h**l of a commute.  You would have to first drive to Linden RR station (pay $5 each day to park your car).  Then, take the train to Newark Penn Station.  Then, jump on the PATH train there to Jersey City.  With the cost of fuel going up more and more each day, you're lucky to live in/near Jersey City.  I actually wish I had a job there myself, so I can move there and not rely on my car anymore.  Clark IS a very nice, quiet town.  But it's too quiet.  There's absolutely nothing to do there except go to the diner and Barnes&Noble.  My advice is stay in an area with good public transportation.  NJ Transit is the ONLY public transportation system in NJ.  Academy Bus, Coach, etc.. are also owned by NJ Transit.
