Drag coefficients are normally estimated by comparing to similar objects.

These were traditionally derived by testing models of the objects in wind tunnels.

There are sophisticated programs, called CFD's (computational fluid dynamics) programs that can accurately estimate drag from detailed simulations of your exact designs. There are many small program on the internet (do a search!) that can also give estimates of modest accuracy.
