I believe the best answer is Sabah belongs to Sabahans. In 1963 almost all Sabahans voted to join Malaysia under UN-sponsored referendum. Guess if there is another referendum again conducted today with three choices i.e. stay under Malaysian federation, be independent or joining the Philippines. You'll have a real problem getting a single vote for the third choice.

The Sabahans chose to stay under Malaysia in a referendum held by the Cobbold Commission in 1963.

Its their words against the Phillipines, thus they have all the rights to decide.

I say, it was a wise decision.  If Sabah chose to stay independent, they will have to defend themselves against the Phillipines who'll surely counter attack.  The Sabahans are up to their neck already dealing with the fluctuation of illegal Filipinos, let alone by the Phillipines military.
