Mental health during pregnancy. Custody issues?

My ex cheated on me, and i was with him 6 years. We have an 18 month old together and i am pregnant (14 wks) with his second child when i found out i was pregnant, shortly after i found out he was having an affair. I i obtained mental health help for my depression, which he caused. ... do you think he could use this against me in court if he was to fight me for the children?

Not at all. As long as you are stable and a fit mother, there isn't even a 1% chance he can use it against you.
