There's no doubt that rebuilding a destroyed aircraft from the ground up would be incredibly expensive. In fact, it would be more of a build than a re-build. There really isn't a way to  easilydetermine exactly how much such a project would cost.

However, as far as I know, the most ambitious project I know of right now is the restoration of "Doc", a B-29 Superfortress. It's the last of its kind and is requiring such detailed work that Boeing is assisting at their plant in Wichita, Kansas. I can't find exact numbers, but the cost of such a huge, specialized project must be astronomical.
