My 2006 yamaha r6 wont start.?

It turns over but wont start. The turns signal and gague lights all work however, the front lights wont turn on. I've charged the battery but still nothing.

See above, the headlight wont turn on until the bike fires.

Is it getting fuel?

Is it getting spark?

One or the other is your problem. Determine which one.

Then look in that area for a cause.

Meter the appropriate fuses.

Make sure the fuel pump is working.

Make sure you didn't leave the kill switch in the off mode.

It will be a problem with Fuel, Air, or Spark. Check/clean/replace the sparkplugs is maybe the first thing i would try. Has it been sitting for a long time? I once had to rebuild a carburetor (i know yours is injected) because the fuel had created some sort of grime and was gunking stuff up.
