My betta had popeye and now it almost went away why won't he eat?

What medication did you treat with, and for how long?  It is not at all uncommon for fish to refuse food during and immediately after medicating.  Just continue treating until the pop eye is entirely gone, and then work on keeping the water very clean-- it should begin eating in no time.
