What's the process for updating the FAFSA in this situation? My mother is on social security, and doesn't have to pay taxes. Will I be considered independent now?

No, in this instance you would not be considered independent... your mother is still alive.  The only way a death would effect you is if you were an orphan.  I would contact your schools financial aid office immediately and tell them of this sudden change in circumstances.  They will likely remove all of your father's information off your 08-09 fafsa.  Your mothers information is already listed I'm assuming.  You may need to show a death certificate them to get this accomplished.
