I am sure you will find plenty for $100 a night. Most search engines find Athens hotels from $40 up so you should be more than fine.

self island hopping is just fine!

However, I don't know restaurants in Mykonos and Santorini, but I advise you to go up Lycabettus hill in Athens and have dinner at the cafe-splendid view (the restaurant is too expensive, but they serve the same foods).

Also you can visit the BEnaki museum, excellent museum, and also have lunch at their cafe.

As for hotel, check out www.periscope.gr, but I am not sure it is within your price range.
