Unfortunately, you'll most likely miss the 21.03 connection...though that one has 4 changes.  The 23.03 connection has only one change, but you'll arrive in Baden-Baden at 4am.  I'd recommend leaving the airport on an earlier S7 than the 23.03.  Then you can get some drinks/snacks for the journey at the main station.  At that time of night, you should stay in the station building, but there are plenty of small stores where you can get food/drink.
