This is a good question, the difference is all about the details.  In a Authentic jersey you will find that the numbers emblems and name will be stitched on much like a patch, where as a Replica will all be screen-printed.  Also with a Authentic you will see that the arms will normally have elastic around the arms to cling to the players arms during games.  The average price of an authentic NFL jersey will be $150-$280  and Replica will only set you back about $ 80 bucks.  Coming from my experience working at a Finishline i found out that although a Authentic is more expensive it alot better, it is more durable and looks better.  But seeing how in todays game players switch teams more then underwear you might want to get a Replica in case your favorite player changes teams.  Because nothings worse then wearing a Bledsoe or old player jersey to a New England Game.
