There is BMV there are also innumerable independent shops depending upon neighborhood.

There are several on college I frequent, I just can't remember the names, they are all between bathurst and grace.

Ayerego Books at Queen/Ossington, they have a great selection and best of all, it's easy to find things.  If you can't find it, the owner is super friendly and will help you find it (or make an alternative recommendation).

there is a great place at Yonge and Eglinton.  Its right infront of an Indigo.  AAAAH i havn't remember the name for the life of me, but the store is awesome.

Its beside a starbucks and Sugar Mountain.  

I've seen book (new) sold $5 cheaper than Indigo across the street, and the used book section is also very good.
