On Photoshop, there are 2 colours when doing things..how do you make one of the two transparent?

I am not sure if this is explained right, but if you do something, left clicking gives you one colour, and right-clicking gives you another colour on Photoshop.

How do you make one of the two colours transparent?

to make any colurs transparent in photoshop use the opacity option. And ofcourse save it as either GIF or PNG.

The two-color palettes are meant to be in color, not transparent. If you want a transparent background, you can choose that option when you create a new image. Also, I think you're confused with what you are working, but I won't get into specifics because I think that would cause more confusion.
