The actual flight time from New York City to St. Thomas is closer to about 3 hours and 20 minutes.  This applies to both American (from JFK) and Continental (from Newark), which are the two airlines that operate nonstop flights in the market.  However, the block time for both is roughly 4 hours to allow for taxi time and some slight air traffic delays getting out of the NYC area.  Airlines like to stick a buffer into their flight schedules for certain flights, particularly ones that depart from a busy airport that is known for having delays.  This applies to all three major airports in the New York City area (Newark, JFK, and LaGuardia).

    According to American Airlines, their flight 655 JFK to STT takes three hours and 45 minutes. Close enough.
