If I catch a male pikachu, and level it up so it learns thunderbolt, and I then breed it with a female Manectric, will the hatched electrike know thunderbolt?

YES it will because you see Female Pokemon breed the Pokemon, what Pokemon will hatch from the Egg, and Male Pokemon pass on the attacks to that Pokemon if they can learn it.
