Pokemon Sapphire - Finding Team Aqua ?

Question

I'm at the point where Team Aqua stole the sub and I know found where it is, but where have they gone ashore?

in the little cave where you find the sub, just use Dive again to get back to the surface.  There on the shore you will see another cave, that's where Team Aqua is.
