Where should I stay in Rome?

I would try and stay near Piazza Navona.  Great restaurants and within walking distance from most of the sights.  The subway doesn't go a lot of places in Rome, so you will probably end up doing lots of walking - Piazza Navona is pretty centrally located.  Have a great time!
