SPOILER Star Wars Post Legacy of the Force?

Ok so I read parts of this encyclopedic book Star Wars: Jedi vs Sith. Well in the end it talks about the destruction of the Jedi Order and the rise of Darth Krayt. I was planning to start reading Star Wars books, but this confuses me. In what book does this all happen? It says it was 130 A.B.Y so this means all original characters were dead.

The story you're talking about isn't in a book.  It is a series done by Dark Horse comics called "Legacy".  It is set 130 or so ABY.  The "Big 3" of Han, Luke, & Leia are dead but Luke's great, great, great grandson, Cade Skywalker, plays the "hero" of the story.  This story, IMHO, is a bad place for you to start reading all the books of Star Wars.  There are about 70 books out that are set in the time period before Legacy.  A good starting point is the Thrawn Trilogy, written by Timothy Zahn.  The titles are "Heir To The Empire", "Dark Force Rising", "The Last Command".  These three books are one of the main reasons that there has been a rebirth in the Star Wars saga.  In the front cover of most pb Star Wars books you will find an outline of the time line.
