Scoring question: How do you score a baserunner hit by a ball?

Man on first, line drive between first and second hits the runner. I suppose he's out, but how do you score it? The same as a fielder's choice out? Would the scoring be any different if the runner deliberately ran into or kicked the ball? Seems unfair to penalize the batter for his teammate breaking the rules.
