Serious photo question please help?

Does the flash effect a baby animal that eyes have not opened yet?

It shouldn't be a problem with a couple of shots at a reasonable distance.

It will probably not hurt them unless you are shooting them many times a day ... but event then ... all your vet and see what they say.

You can always shoot them using the available light ... just set your cameras white balance to incandescent if you are indoors ... even add more light using construction lamps if you have them
