Scully is finishing up the autopsy of a person at a hospital. A file mix-up involving the autopsy folder and another patient's x-ray leads Scully to discover a former lover of hers has been admitted at the hospital. Meeting with him again causes Scully to re-examine the decisions she has made in her life, leading to her where she is to today.

The episode focused almost entirely on Scully.  It was written by Gillian Anderson.

Mulder wants Scully to go to England with him to investigate crop circles, and she refuses.  He leaves, obviously hurt.  Meanwhile, while working on another case she learns that an old lover is in the hospital in the area and goes to see him.  His name is Daniel, and he is much older than she is.  We learn that he was married when they were involved, and she left him because she didn't want to be responsible for breaking up a family.  His daughter is around to take care of him, and knows about Scully.  They have a number of conflicts.

through the episode, Scully analyzes the choices she has made in her life and her career, including her acceptance of the unknown.  At the end, we find her with Mulder, just hanging out and drinking beer at his apartment.  She seems to have decided that staying and working with him is worth the negative effects of some of the choices she has made, and she can accept some things that she can't explain.  She falls asleep on his couch, and he tucks her in.

This episode is debated as much as any other because of the way it opens.  In the teaser before the theme song, we see Scully getting dressed.  She is in Mulder's room, and he is asleep in the bed.  This is after the events of the rest of the episode.  We never learn exactly what happens, but it looks like they slept together.
