Alas he doesn't have a favorite saying anymore (as far as we can know)!

But when he was alive he said a mouthful when he said, "To every action there is always opposed an equal reaction"

He also was memorable in a letter to one Robert Hooke, when saying, "If I have seen further it is by standing upon the shoulders of Giants." Google Scholar has "borrowed" this phrasing for its  slogan when you open that website.
