Now there is no train from chennai to nagapattinam since the metergauge line is getting converted but you can go to nagapatinam via thanjavur by bus

Anyway please check up with railways for any other method

tamil nadu is extremely well-connected by road with frequent buses between towns and cities. You have a choice of plenty of govt. and private buses. This link is very good http://www.tn.gov.in/services.htm for Tamil Nadu govt. buses. However it is down quite a lot. But try it anyway.
